Having gone throught this myself recently, I suggest that the first thing you check is the shifter linkage alignment - there is a long way between the shifter and the trans, and a lot of things in between that can get loose when the trans is R & R'd. I'll bet that the shifter linkage is to blame for the difficult shifting.
