There should be a drains in each of the four corners of the roof. Plastic tubing is attached to the drains at some point, exiting at a low point in the body. I had a '78 van with a sunroof, and it had the same problem. I cleaned out mine with a stiff, flexible cable. I think a bicycle brake cable is a good start. Before cleaning the drains, I reamoved the sliding section. Even though I never replaced the rubber seal or crank mechanism in that van, I could pull the roof to be fairly closed, and it hardly leaked, even in a good rain. The way the channels were constructed kept most of the water from the inside of the van.

I am interested in finding out what your actual solution turns out to be.
