Rob,

Having just replaced all my top seals, you do need to leave a bit of
clearance on the luggage rack seal so that the poptop will seat properly.
The luggage rack seal should extend back on each side only along the
straight part of the luggage rack, stopping at the point where the sides
bend inward. This allows water to drain out from beneath the top.

What I did was install the poptop seal front and side seals first, and
lower the top and mark where the poptop seal hits the luggage rack. Then I
installed the seal on my luggage rack (which can be done with the rack
either in place or off the van), trimming the ends to just meet the seal
on the poptop.
