Assuming you have a separate flat seal, it should extend down to the edges of the poptop on each side. The poptop seal should meet it on each side. The luggage rack seal should also meet the poptop flat seal on each side, and you will notice that there is a small gap left under the sides of the luggage rack for water to drain. So, if you do the poptop seals first, you can mark the position on the luggage rack and trim its seal accordingly.

I used the bulbed-type seals from BusDepot and am very happy with them. Inexpensive and a really good fit!
