This is a VERY common occurrence. When I have these engines out I always drill and tap the exhaust stud holes out to the next larger size. Then ream out the holes on the header pipe flanges just a bit larger than the next larger size. This will allow the pipes to be fitted easier. Then use stainless steel BOLTS (not studs) with a good coating of anti-sieze on the threads to hold the headers in place. No more problems afterwards ! At least not with the header pipe flange stud/bolts !
