Is the relay operating?  Is the voltage different between the two batteries
when charging (I assume so) -- if so the relay is either bad or miswired or
there is a fault in the wiring (if the voltage is the same while charging,
that is all the relay can accomplish).  Check (preferably have someone else
check) the wiring of the relay: pins 30 and 87 to the two batteries, pins
85 and 86 to alternator D+ and ground.  Check the voltage across the relay
coil when it [should be] activated, should see something close to 12v.  If
so and the relay isn't operating, then the relay is bad.  If not then it's
a wiring problem.
