Go to a glass place have them remove the window.

Sand down to bare metal, clean out the pits.

Apply fibreglass body filler, sand, apply second coat, sand. Prime, Paint. Paint again

Re-insert window.

I did this last year on my rear hatch glass. Worked GREAT!
