If it's good on AC then the cooling unit is good. DC would be just as good as AC except that there are bigger losses in the wiring to the heater -- the heater itself has the same rating as the AC heater. The electric heaters are mounted in little tubes welded to the side of the boiler, just as the flue is. In the extremely rare case that welds break, this would interfere with operation on one heat source -- but it's extremely rare.

So in practical terms, you have a flame problem. Too little, too big (not likely), not going properly up the flue. Check your gas input pressure with a water manometer, should be 11" of pressure. Ideally you'd like to check this at the reefer gas valve, but the regulator output is a lot easier and almost as good. If it's off you can adjust the low-pressure diaphragm in the regulator. If it's not then you have probably a clogged orifice, stuff in the flues, could conceivably be a problem with the gas valve.
