It seems to me that you need to solve the problem of the #2 cylinder first. Have you done a compression test? Is the proper electrical signal coming to the injector from the ECU? Someone should correct me if I'm wrong, but I believe that the two injectors on the same side of the engine squirt at the same time. If this is true, you could swap the connectors and then repeat your test by pulling each one off while it is running.
