I had the same question yesterday. I contacted Peter about it. I also asked what the hose fittings on the throttle body are used for. His reply follows (also note problem with ignition control units!):

So there you have it.... We don't hook it up! This weekend, I'm going to try to figure out how to connect it, because I'm sure my state requires the charcoal cannister to be functional. If anyone has solved this, please post!

For all/any of you that have done this conversion: What do you do with the vacuum lines that run to the charcoal canister? (they come through the firewall on the right side - one is white and one is purple). This setup may be unique to the 2.1 waterboxer - not sure.
