The flanges on the front pipe should be parallel but not in the same plane since the head on one side of the motor is further forward than the one on the other side of the motor. That is the first pipe to install. Next comes longer of the two single pipes which goes to the right rear cylinder. Lastly, install the shortest (and most bent) pipe to the left rear cylinder. I had to cut almost an inch off of this pipe to get it to fit properly. I had to bend both of the rear pipes slightly in order to get the flanges to fit flush on the cylinder heads before I torqued the nuts/bolts on.
I would recommend going to a VWFLAPs and picking up the metal type exhaust gaskets to replace the paper type ones that come with the header system. I also had to trim the end of one of the heat shields to get it to fit on the new flange.

Subject: SS Header Exhaust Pic?
Any of you guys that have installed the "high performance exhaust for 2.1 litre engine" have a picture of the thing assembled? I'm a fairly smart guy, but I'm looking at these peices, and I don't have a clue how it goes together. The instructions are a bit vague. Also, there are two flanges that I think should be co-planar, but seem crooked, part of the reason I want to make sure I have it right in my head. Tried SS web site, but pic is not same assembly.
