I've found that usually a whirring noise is from the alternator and a clicking noise is from the ignition. Every VW that I've put an after market radio in has had a whirring noise (I've always assumed that VW radios have built in interference filters), so I just add an interference filter in the power lead for the radio (Wal-Mart and Radio Shack have them for less than $15 US).
