It's very possible that the sub-amp will take either line level or speaker level inputs. I suspect the RCA jacks are line level inputs while the terminals are speaker level. There are two each because it takes both left and right channels and combines them (sub-woofers are generally considered non-directional). You would use one or the other, but not both. The line level option should give you better performance (lower noise/distortion).

So, what to do? If you have seperate outputs for a sub on your head unit, use those. This will often be the case if the head unit has a seperate control for sub-volume. Otherwise, if your head unit has both speaker and RCA outputs, and you are using just the speaker outputs, run the RCA to the sub. If you have 4 speaker outputs, you can pick two of them (usually the rear) and run those to the sub. If you also have speakers on the same outputs, you'll change the impedance by adding the sub, but most amps can handle that these days.
