Sounds like the wiring is beginning to go. This is often a problem with the power mirrors, so I woujldn't be surprised if it applied to the power windows too. Essentially the wires running through the door are flexing at the hinge. Over time, the wires can break due to the flexing.

You can imagine the solution. Find the break and repair the wire. Intermittant electrical problems are the worst things to diagnose. A continuity meter with an audible tone might be your best tool.
