I've seen a Megasquirt conversion done on a Mk1 Scirocco (with a newer 2.0L 16v GTI engine in it.) The gentleman who showed it off made it sound relatively simple, and it sure was cool... I think you need a throttle position sensor, but the Megasquirt would wire right up to Digifant injectors. He had a laptop that he could hook up and watch various readings, and change the fuel mapping in realtime. Seemed cheap and fun in a Scirocco.

But in a Vanagon? Megasquirt doesn't handle ignition, I don't think, and I bet it's not great on warmup (it didn't idle very well, either.) Digifant may be quirky, but as long as its components are in good working order, it seems to do OK. I'm not sure Megasquirt would be an upgrade.
