I'd worry more about the intake. Water in your ignition system will inconvenience you, water in the cylinders can be very expensive.

Also, consider the height of the vent on the transmission. If you submerge it, you'll need to change the transmission fluid because it will be full of water.

Obligatory safety note: Still water is one thing, but never try to ford deep moving water. The amount of force generated by moving water is surprisingly high, and a foot of fast-moving water can be enough to send you and your car downstream.
