A black spot and a long trailing black spot mean different things. A black spot could be from the rivet making a mark, long trailing burns are normally from rivets burning the flywheel. If you can sand the marks out with 400 or 200 wet dry sand paper then the surface is OK. It cost about $35.00 to resurface a flywheel .............. I'd do it since you're going back with a new pressure plate, disk and all that other stuff. I've got about 135K on my current disk and pressure plate so it might be a long time before you see it again (if you are lucky).
