I don't understand this at all. I had to work at it quite a bit, but my throttle body isn't touching the fuel rail. When installing the fuel rail I found it easiest to completely remove the rubber portion of the air intake to the throttle body. This gave me room to work with little problem. Getting the rubber portion back on was a fair amount of work again, but still, nothing is touching the fuel rail (except the fuel lines and the support bracket and injectors.) Maybe pictures of what you've done would help.
