Subject:      CLUNK!...What the hell was that?

It all started when I finally fixed my 85 Westy's idling problem by reconnecting the vacuum hoses that the previous owner's mechanic had "corked" shut. Suddenly whenever I start her up (whether cold or hot) or whenever I'm inept enough to let her stall out, there is a resounding, yet disturbing CLUNK! sound from the rear. Incidentally, soon after, she had developed a problem with shifting into 1st and 2nd, something I was somewhat able to remedy by adjusting the shifter itself, but the "Clunk" remains. An exhaustive search of the archives has led me nowhere (the first time in three years that the archives has been unable to provide a fix). So, I'm posting this to the list. 
I am thinking 3 things:
1. The shifter linkage needs more adjusting.
2. The pilot bearing is on its way out (I really hope not, but most likely)
3. A CV joint needs to be replaced or repacked

Any suggestions would be helpful. Please respond directly, as I lurk in digest mode.
