Brian,

I have had problems starting brakelines on almost every car I have owned when replacing calipers and slave cylinders. Be patient. You may need to bend the tubing a bit to get the proper angle to start the brake line connections. Be patient. Don't use too much force. I would suggest you try again unless you feel that you may have irreperably damaged the threads.
