Spray the silicon stuff on a small piece if sponge cut to the exact width of the window rubber. Then just rub the little hunk of sponge around the window seal. The spray probalby won't hurt the paint, but it will make it shiney. If you get it on the window it will repel water nicely, but may also fog it up a bit.
