Assuming the linkage is not binding and functioning properly, might there be a problem with the pilot bearing that sits at the end of the crankshaft? I'm not a professional mechanic but it could cause difficult shifting and you didn't mention changing the pilot bearing out. It should always be changed. Just my thoughts.
