Have you looked in Edit/Mail & Newsgroup Account Settings/Server Settings to see if your Local Directory has changed? Something was changing my local directory by appending a "-2" to the file name (as in mail.yourISP-2.com). By deleting the "-2" it got back to the correct file and viola! all the folders, etc were back. I would have responded off-list but am new and didn't have access to your original message.
