John -- I have had a similar experience (twice) with Netscape.  Have you
looked in Edit/Mail & Newsgroup Account Settings/Server Settings to see
if your Local Directory has changed?  Something was changing my local
directory by appending a "-2" to the file name (as in
mail.yourISP-2.com).  By deleting the "-2" it got back to the correct
file and viola! all the folders, etc were back.
