Jeff,

It depends on how much of an animal you turn into when you have a grinder in your hands. Lightly scoring match marks into the flanges will effect the balance so little it is not worth thinking about. Just think of all the clumps of mud or grease that end up on the driveshaft and go unnoticed. If you still are concerned about it, mark the flanges with a centerpunch or a chisel. Those tools mark the metal by displacing it, not removing it.
