The 'corroded bits' are the remains of the metal spring clips from the old seals.

I brushed along there and knocked out as much of the loose stuff as I could. What was left just pushed up under the rack when I put the new seal on; it didn't interfere. A bit of dish soap makes the seal much easier to push into place.

Don't scrape along there with anything metal. You could scratch the paint on the roof and get rust started.
