You won't have any issues with alignment if you take a cheap dial caliper and measure from the center of the tie rod cap to some known point on the rod, say thread #1. That way it doesn't matter if the new tie rod ends are physically different from the ones that came off. The center is the center on all of them. Just write down the measurement for reassembly. I've done it a number of times and it always works.

This only works if you're in alignment to begin with, of course.
