An old trick used on plastic eyeglass lenses, turntable dust covers, and other similar items is to use Pledge furniture polish, which makes the scratches much less noticable. I bet it would work on a skylight too. However the fix only lasts until the Pledge wears off (which would be pretty soon if your scratches are on the outside of the skylight, and you get a heavy rain).
