At this point you should put your flywheel on and forget about it. The problem is that your end play must be checked and adjusted before the pistons are installed on the crank. Trying to check or adjust it with the pistons installed is just going to lead to error. I am sure AVP set the end play while they were rebuilding the engine and if you put your flywheel on you should be fine. The back side of the flywheel where it crushes the shims has to be a standardized. If it was not then every time someone swapped a used 2.1l from a manual to automatic or just swapped flywheels because you had a machined flywheel sitting on the shelf, you would have to re-check and adjust end play. I can tell you as someone who has installed many, many used waterboxers over the years and also swapping flywheels for clutch jobs, that I have never had a single problem. End play is important, but it is something that is really meant to be dealt with one time (at rebuild) and that is it.
