Look around for a small handgun safe. Most of them are just about the perfect size for under the rear seat and are designed to be bolted down. I have a GV1000 Multivault somewhere I've been meaning to dig out and put in place of the rear heater case, now that I've removed the hoses to it and don't need it. I figure it'll fit that former heater vent hole nicely, and since it opens at the end I'd be able to access it without lifting the seat.
