Sounds like something broke inside the transmission. You may be luck enough to only have the input shaft coupling move but the trans has to come out and at the minimum, the bell housing will have to come off to check the coupling. My bet is the shaft was twaeked, tugged pulled or whatever during the clutch repalcement that the coulping snap ring got damaged or the stud the holds the input shaft to the main shaft snapped.
