Mike, I think you have really bad news. Case halves are mated then machined to ensure accurate fitment. I would expect that you have damaged the bearing surfaces of the case. Not just he bearing materials but the thrust bearing end of the case. I would thnk that the case needs to be opened up and checked,as does the crank.
