Yakima has hardware options for putting a kayak rack on a poptop roof. Yakima racks aren't cheap, but they are always on sale 20% off when REI has their sales. I assume Thule has similar hardware options.

With two kayaks you may not want to raise the poptop with them on the roof. I was doing it with a total weight up there of racks and saddles (maybe 10 lbs?) plus boat (47 lbs) plus a bag containing paddles and some other long stuff (maybe another 10 lbs). I couldn't life the poptop myself, nor could anyone else I asked for help (though a few guys insisted they could) - with two people it was easy to lift. I don't think I'd do that with more weight up there.

If you know Harvey Golden (Vanagon owner in Portland and also serious kayak builder), he was lifting two kayaks on his, but they are skin-on-frames, probably don't weigh more than 25 lbs each.
