Yes, the fees double if you vehicle is over-height. Actually, I think that if they really checked, a lot of our vans could be too tall - especially syncros and earlier vans with racks. The height limit is 7'6" on the ferry.

If you can, put stuff up top inside your van when going through the line and then put it back up once in the waiting area or on the other side. Your car can be up to 20' long with no length penalty. That means that your kayak can stick a few feet out the back hatch without a length penalty. It can save you a big chunk of change (~$50 to go to Friday Harbor and ~$15 for other routes) for just a few minutes of work.
