I'm installing a rear side window (86 vanagon) after some rust repair and I wondered what type of sealant the pro's use. The frame is newly painted and the gasket is also new.

Is it better to use the silicon based product or the traditional black rubbery stuff?

Let me know what you have used. Pmail is fine.

There is absolutely no reason to use any type of sealant if the rubber, glass and frame are in good condition. Use a rust preventive oil such as Krown on the rubber and frame to make installation easy and prevent future rusting of the frame.
