See Chris' (jordanvw) post about the plugs in the corners of the rear hatch, you might want to pull them after the next rain, and see if there's water inside the hatch. If there is, I'd suspect the rear window seal. Haven't BTDT myself, but it seems like a spot to check. Good luck!
