I took my OEM rattlebox skylight out 5 years ago and replaced it with a $125 unit with a removable glass panel---which comes in really handy when you want to get to your luggage rack and the top is not popped. My skylight is only 3/8" of an inch higher than my roof. Used 3M windshield stuff to mount it and it has never leaked. I do not know the sunroof brand but I got it from an auto top and upholstery place and they had a catalog full of them. It is large enough to cover the old OEM hole and then some.

Have a look: http://www.vickersdesign.com/vanagon/sunroof_all.jpg

First pic on upper left is the glass panel removed and resting on the roof. Pic on lower right shows latch mechanism that allows 3 heights (does not rattle when driving!) plus the red button which allows you to remove the glass. The glass is not tinted but rather has a dot screen printed on it to reduce sunlight.
