Hi.
With any 2 or more batteries, you have to hook them up
in series to realize a voltage increase. Double in
this case.
As for alternator, it will charge two 12V batteries,
(as per starter battery + Aux. battery setup) so I
would imagine if you have a 12V battery and two 6V
batteries (=12V) then the alternator should charge
them. The rate at which they get charged is a
different matter. But I'm not certain on that point.
