Have you checked the condition of the wires at the Alternator? For example, that little blue wire? If that is corroded, it won't allow for the alternator to set up the proper magnetic field and you won't be getting a charge out of it. I have one Vanagon where I started to investigate the wiring and the connector on that blue wire fell right off the wire. Stripping back the wire to find some good copper for a replacement connector I found almost the entire length of wire showed corrosion.
