Hi Check out the A3 section here: From what I can see, even at 50* the intake will stick out a bit so AFAIK, you will have to modify the lid. I don't know how far you can lower the drivetrain, if at all, withouth affecting things like shift linkage etc. And not that you asked but..... ;^) Conventional wisdom suggests swapping a Digifant head (i.e. Jetta 1.8) onto the ABA block. That way it will clear the engine lid.
