I am currently in the process of doing what you are talking about. The donor is an 86' syncro and the recipient is an 87' automatic 2wd.
Here are some things for converting from auto to stick:
need to trade the brake / clutch pedal assembly
need to install clutch master cylinder and hard line back to slave cyl
trade shifter and shift linkage
need to trade rear axles (auto ones have a long and a short one)
need to rewire backup light switch from auto shifter to switch on syncro tranny
need to rewire park / neutral switch on auto shifter (connect two red wires so it thinks it is in park or it won't start)
