Aaron,

couple of things:

1. Yes, if the CAT is too cool, it will not properly reduce your CO emissions. How far is your CAT from the engine - is there some sort of funky routing, etc? - probably not...so maybe it could be your high-flow muffler. Hopefully the stock muffler will fix your problem.

2. Are you sure you are running right? What are your NOx readings looking like - are they excessively low? What I'm getting at is that if you are not getting enough oxygen into your mix (i.e. running rich) you will not be removing CO, but will likely be removing a lot of NOx. I'm not totally sure, but this could possibly be something simple like a clogged air intake.
