Typically one runs the positive wire from the starter battery to the space under the drivers seat. Shorter run of wire that way. I imagine though that one could put the aux battery in the engine bay, but a better place would be under the rear seat. In those cases, the run from starter would be about as short, but you would have to extend the blue wire from alternator though. (this is the wire that turns on the relay so the relay will connect the starter and aux. battery when engine running)

I installed my aux battery under the drivers seat. I ran the #10 positive wire through a spare piece of VW nylon protective hose. That was "over kill" though in terms of protecting the wire.
