What you're pondering has been done many times and dicussed at great length in many forums. I have personally done it a few times. I made a template to add sheetmetal to Type 1 rear engine tin to (mostly) fill the gap in a later Bay-window body. The Mexican bus uses this same configuration, and has both front and rear engine tin made properly to fill these gaps and use a stock bus engine compartment seal.
