If the seal -- or the skylight, like the ones from the Skylight Guy -- is too thick, you have to bend the tabs on the skylight end of the hinges slightly down so that the rear of the skylight is slightly elevated. Go gently and make trial fits; you don't want to go too far, and you certainly need to make a clean bend while leaving the tab itself straight. Have to dismount the skylight to make the bends, of course. You want the rear to still touch first, but make a seal all around with the same amount of tension on the knob as usual. Use a dollar bill to check seal pressure all around to make it even. IIRC it took me two tries to get it right -- maybe I was lucky but it all worked well at the time.

Don't try to force it down with the mechanism -- you'll only wreck it.
