I can't answer your question specifically Jack, but can pass on what I've donesince installing the entirely electric Vitrifrigo fridge. I have a Sure Power battery separator in the main bat. box. I also ran a large (4 gauge) wire from the alternator to the + post on this separator to improve current flow. I have the 4 UB12220 motorcycle/wheel chair batteries in the aux. box to run my dash and "kitchen". It might be helpful if, instead of just asking if you wired/hooked up the fridge relay correctly, to disclose just how you DID hook it up. I'm sure there are online diagrams of this hook up, probably at the vanagon.com site. There are a LOT of FAQ's and technical prompts there, and links to other articles about camper maintenance. You're correct to think that there is something wrong if your main battery is not receiving a charge, and your aux is, while your engine is running and fridge also running on 12 volt setting.
