Is the engine maintaining good idle speed when in drive or reverse? The only parts that should be moving when stopped is the torque converter and pump. If either are damaged or misaligned they will soon let you know. Look for other sources of noise such as the mounts or a bad water pump or alternator.

OK gang -

I've noticed that when in drive but stopped at a light or stop sign things get very "rumbly". Low rumbling and vibration. It does not do this in Neutral or park.

What gives? My brother says torque converter - but as much as I love him he's a dork so I am asking you.

Things have been fine. So did I line something up wrong when I mated the new engine to the trans? Low fluid (I haven't checked yet but will) - the fluid shouldn't be low - I changed the filter and seal on the pan when while we had it out.

Ok, I anxiously await your wisdom and reports of impending doom!!!!
