One of the things I have put on my checklist it to clean--I mean really clean--the gutter on top of the upper inside lip (under the hinges, with the lid open), the rubber gasket and the painted lid surface that seals to the gasket. If any dirt gets on the rubber or the painted surface, it will leak. The way the dirt gets there is leaves and stuff building up in the gutter.

As has been stated, if the window seal is not OK, you will get water in, but water on the decklid and wet mattress sounds more like the door seal is dirty.
