That is what I do any more when swapping a boxer tranny into an inline 4 vw. Cut the longer shaft and it also usually removes the damaged end. Save time and money.

I use a dremel with a fiber reinforced cutting disk. With the tranny in gear have someone hold one cv flange and slowly turn the other while you hold the cutting disk to the shaft. Tape the shaft up first so any slip won't ruin the shaft. Keep a drenched rag handy to cool the shaft repeatedly as you go or it will get too hot.
