I was thinking of getting a proper enclosure made for it underneath. However keeping rain out of the air intake might be rather tricky as it's trying to suck in air which would bring rain in also. I suspect this would be a similar problem with side holes as well on the side of the rig?

You're talking about that small space to the left of the little cabinet beside the water tank? There isn't room there without taking up some of the little cabinet space?
